I'm at nowhere near your level as a translator, but I wonder if Soseki's different kanj for the same word is like the tendency in English to use different words to create shades of the same meaning/concept. Otherwise you're stuck with one and only one "correct" kanji for a particular concept. Working from dictionaries, we might not pick up on the shading that would be obvious to someone like Soseki.
